Sometimes my aircraft will sit on top of another AI Static Aircraft at the gate. Has anyone experienced this issue?

Are you talking about the LVFR Static aircraft? If so, to prevent this, go to Settings>General Options>Traffic> scroll Parked Traffic to 0.

I honestly believe LVFR static aircraft should also disable the gates occupied by the statics to make it unusable. That way, it’s not just about overlapping Ground Aircraft Slider. But also prevents the ATC from assigning you to the gate or even start your flight by spawning on the gate with the static aircraft in there.

Yes, I will have that problem where I will spawn at a gate and when I switch to external view, there is a plane literally attached to my tail!

I have aírcraft overlapping runways, gates, and taxiways. I done a clean install twice
