Changing Departure runway destroys half of the flight plan

Was planning an instrument flight from parking (I’ve tried in multiple aircraft to different airports). I hit up ATIS to get the active runway. When it’s not the usual default runway, I go into the FMS and change the departure runway and set the departure. It then removes almost 50% of the waypoints on the flight plan. I’d expect it to maybe change the first one if it’s part of the departure. I then have to spend the next 15min, reprogramming the FMS. ATC still knows the original route because when you change frequencies during flight it tells you to continue to {next original waypoint}.
