That’s correct, as soon as a percentage of movement of your stick is detected, you go to roll mode. As soon as you level the plane and do not touch the stick, the autopilot will resume the program. This is happening anyway with all fighters with a high roll rate (because Asobo has basically coded the FBW this way). Things change radically for an airliner (due to its low roll rate) or an airplane without FBW, in which you need to move the stick a lot to turn off the autopilot. There isn’t much room that we as developers have for something that is hardcoded.

In any case, I don’t think the logic is very different from reality. Imagine that you are carrying a fighter with autopilot and you detect that an enemy is going to attack you, and your reaction time is crucial. It is faster to move the stick and interrupt the AP because you have to defend yourself, than if you have to turn off the autopilot first, or if the autopilot is going to interfere with manual control.
