Brief description of the issue:
I have a Honeycomb Yoke, Logitech throttle quadrent and rudder pedals connected to my PC with an RTX 2080Ti. When I fly too low, the program stops responding for a minute and when it starts responding again, the engine shuts off.

Sounds like a resource issue.
Maybe other programs running in the background or…maybe slow internet.
I am always flying below 3,000 ft or lower and my PC is not as beefy as yours and I had that happen once or twice but it was an internet connection for me.

Maybe it would be worth the OP trying some low altitude with the graphical settings on Low?

I was going to suggest turning off some of the online features like Bing data, but I have read about links between messing with those online settings leading to that message about packages being out of data, and shortly after your logbook gets wiped.
