As far as I remember when having Simbrief generate a flight plan among the major airports there I didn’t find a discontinuity. Pick for example EDDF to EDDM.
I am suspecting you are you are programming it not correctly. Have you selected your SIDS and STARS?
Maybe post a screenshot.
