The bonus for not skipping any step of a ~ 120nm cargo delivery is substantial enough that I think you shouldn’t skip.
Just got 900k + for a medium cargo run in the C208.
No skipping or time accel. 3,5hrs real time. 
227k just in no skip bonus.

Most of them are now, because the PC-12 isn`t usable.

I was forced to skip a ‘car crash’ mission earlier where with live weather (still and cloudless in reality) put me into a stormy environment to the point of unflyable and then after a crash into a pile of earth across the runway it still gave me the no skip bonus and a bad weather bonus.
All a bit random but I do wonder whether they have dialled down the penalties while they sort out the issues that don’t exist and are just caused by the amazing user response
