IFR Flightplan changed to Squawk

After entering an IFR flight plan (EFB) and sending it to the aircraft, shortly after take-off and activation of the autopilot, ATC switches to “own navigation” with squawk operation.

Since I started entering my flight plan via planner.flightsim.com and changing some settings regarding ATC, it has improved. However, I do not receive any ATC messages regarding flight altitude changes and the ILS is not working either. But I read here that I’m probably not the only one.
Today I entered a short flight via planner.flightsim.com, which looked a bit strange there (probably because of the waypoints I had selected). In the DA62 it appeared almost identical, but there was a line gap between the 5th and 4th waypoint. I then flew this with HDG to the 4th and then switched to NAV shortly before it and was caught again. However, as already mentioned, the ILS localizer was displayed at an angle and was not captured despite APR.
