I opened MSFS this morning after a couple of weeks of not opening it and there was a small update. However MSFS asked me to go through the whole settings again as if it was the first installation.
What is more critical is that I lost all my control settings…
I wonder why this happened

Did you have any files set to read-only? In particular userconfig.opt?
Is the location of MSFS in userconfig.opt correct?
Yes, I suppose because I did not change anything there
Happened to me once (Steam version) after a CTD.
Never happened before or since.
You would need to sign out of Xbox app and gaming services, restart pc then sign back into both again, this should get you back all your progress and control settings.
