I think you can file it after you start the mission, atleast I just did it at a flight, altough before engine startup. But I filed a new plan with lower FL and the mission recognized that. If its any help it was medium cargo, meant for a pc12 probably, so i needed something lower for the caravan. Maybe in other type of missions is not working, or not always.
