Have you tried AP_ALT_VAR_SET_ENGLISH? You might have to assign your encoder to increment a variable in the 100s or 1000s and then send AP_ALT_VAR_SET_ENGLISH with the variable value. You will also need to retrieve the current value with AUTOPILOT_ALTITUDE_LOCK_VAR.
