If you have two mods for the same airport, if they are both terminals etc, you probably will have some issues.
It could be as bad as a CTD, or as minor as some duplicated scenery item.
If one is a lighting mod, and one the actual terminal, you could get lucky and have them play well together.
Nav data is independent of the scenery. It is not contained with the scenery files.
