You gotta close (and lock, if I recall correctly?) the side windows during all stages of flight.
The top-hinged canopy, yes. It should always be closed and locked or it will open and break off. The side windows can be opened during flight.

I checked it out and the phenomenon doesn’t occur when the windows are closed. I must have left a window open without noticing. Thanks for pointing that out.
Technically yes, but they induce instabilty and wobble when they are.

Just to add some more clarification with regard to the side windows on the P-38 - you will never see a pilot flying a P-38, either during WWII or today, with the side windows in any position other than fully closed, from takeoff through landing. In the original P-38 pilot manuals, and instructional films, there are firm warnings against leaving the side windows down in-flight, and pilots were/are instructed that they must be fully closed prior to takeoff. The reason being is that if the side windows are open, it causes the airflow to be significantly disturbed, which results in a wake of turbulent air to pass over the tail surfaces (resulting in the wobbling that FlyingIron has simulated). It was/is problematic even if the side windows are to be left only slightly open.
Hope that at some point, Flying Iron or some third party will give us a USAAF pilot figure in Pacific flying gear, in addition to the poor guy who’s nearly dead from the heat and humidity because he’s flying Pacific theater repaints in his full European high-altitude rig. I always feel bad for him.
