This method always works for me:
Set preset clear skies, start a flight. Confirm that clear skies preset is on in the flight.
Quit the flight. Start a new flight with clear skies preset.
Now, switch to live weather with the flight loaded. From the point forward, flights will default to clear skies when you load them and when you switch to live weather after loading the flight it will work every time.
