I wanted to make a plane for MSFS, but I am not too sure about how to contact the companies. I was curious if anyone here knew how to do it?
I would think that unless you are going to sell for profit the created plane, that asking for permission to use the likeness of their plane or logo would be unnecessary.
I say just do it. The worst that can happen is they tell you to stop distributing it. If you just use it for your own game, they will never know.

what suggestions are you making here? one should not think but inquire correctly
as soon as you use something strange and then distribute it further you have to ask the author for his permission, just as long as you keep the extension / conversion to yourself you don’t need such a permission
At the very least, it would be extremely courteous to ask permission first, explaining that you don’t mean to market it for financial reasons, just to enrich an enthusiastic, growing flight sim community.
That said, I’m not sure who you would speak to about that. If the company were Airbus, for example, they have numerous Media Relations contacts for different regions. Other manufacturers will likely have the same.
Be aware they may not even know of the existence of this simulator. 
Back in the FS9 days, Grumman pitched a tantrum when anyone released any version of their planes - even freeware.
I would suggest looking up the maker’s website and finding their Contact page. (Example) Send an email to the main address listed and in the subject line, include something like “Attention Public Relations” or similar. Explain in detail what it is you want to do, especially whether you want to make it freeware or payware.
Worst case is they say don’t do it. Best case is they decide that what you’re doing will be free publicity for their company and they take steps to help you make the best addon you can.

I’ll first say I’ll agree, that permission is probably good to seek out, but for an aircraft company to withhold permission even for payware seems like bad marketing to me. Sims arent in their business plan. And I doubt even the most popular sim models make enough to equate the sale of one real plane. But the exposure, how many pilots and future customers get started in simming? It’s free advertising, and at the very least, free exposure. If I were in that marketing dept I would hand a developer every bit of information I could to make the in game representation as good as it could be.
