Cloud save includes your current control mappings and will carry over to any new install, so do your best to resolve any remaining control issues before reinstalling on the new PC. Just experience since I moved mine this past month.

To delete a profile, i.e. your “unwanted” pedal profile, ensure it is highlighted in Options/Controls then go to Profile Editor bottom left of screen and select delete.
Yes, do try to sort it before you transfer to your new system 'cos all that will happen is the same - but faster!
Go through the link for Logitech above but unless you’re happy doing it I’d suggest you steer clear of regedit, very easy to mess everything up!
Feel your frustration as I’m pretty sure someone with a bit more experience of MSFS could sit down with you and sort you out quite quickly. Trying to help remotely is always a bit hit and miss.

OhMyOhMy - another variation on my theme. I feel as though I have been a newbie on this sim since it was introduced. An unpaid beta tester. UI and hardware integration continue to suck. I’m using Logitech (frmrly Saitek) . Behavior in various training exercises is not consonant from one exercise to the next; and altogether different from the World app, where again, the type of weirdness you encounter seems to vary with your choice of equipment.
