This is seriously maddening. I had that issue since day one, but yesterday I was testing it for help on another thread and it was working for me – flawlessly.
There are no patch notes stating it was fixed, so the reason it breaks and fixes itself must be due to variables yet to be worked out.

Here they are:
Set Altimeter – Set altimeter setting (Millibars * 16)
Set Altimeter – Syncs altimeter setting to sea level pressure, or 29.92 if above 18000 feet
Set Altimeter to MSL pressure – Set the altimeter to mean sea level pressure
Option 2 seems to do what I described in my previous post – set the altimeter to something completely crazy. 99% of the time it puts the Kollsman at the lowest possible setting, which, when on the ground, puts many hundreds of feet below sea level.

For reasons that I cannot discern, as there are no patch notes stating as such, the Set Altimeter key bind is no longer being set incorrectly. ATIS still reports the altimeter reading to the thousandth, but it no longer seems to erroneously affect the Set Altimeter control binding.
At least, not at this moment, on this day, maybe it will change itself again.
