I used to love how my flights logged every time, half way through my RTW trip it stopped working consistently and i feel like something is missing now.
Can anybody recommend a 3rd party application that can achieve this?
Open to freeware & payware suggestions.

Same advice as the other poster, I use Little Navmap, it is a superb program… not just for accurate logbook records but for flight planning and tracking it is outstanding. There’s a /little/ bit of a learning curve, but once you get over that you’ll wonder why you ever used the fs2020 internal planner or worried about the logbook.*
*Thought it would be nice to have a working logbook in fs2020.
As others have said: Littlenavmap is the solution for this and besides that it is VERY useful for other stuff too. And it is free.

I used a spreadsheet when I flew Xplane
I got one of those Pilot Log books from Amazon just for this purpose. I used it for about three pages. Then, I went and added my data to a spreadsheet instead. I found the standard pilot’s log limiting (for simmers) and my writing impossible to read.
I did not know that LNM had a log book in it. I will have to see if it is doing a better job of capturing “my data” better than my spreadsheet (probably!). It does everything else but press the AP button.
It’s nice having something physical. I also use https://fshub.io/ which gives a nice visualization of the route and some other information.
Little Navmap is nice but it logs every time I start a flight, and I open up the game a lot to test things or check how bad the “live” weather is, so my logbook on there is a bit of a disaster.

You can delete the unwanted entries from LNM logbook…
Hands down… Little Nav Map… in conjunction with https://fshub.io/ as also suggested in this thread. Plus, if you also use X-Plane as I do, LNM seamlessly (nearly) handles them both.
I just use Excel. I like that I can log the actual hours that make sense with what I am doing, rather than relying on some SW’s idea of what is going on. E.g., logging instrument time when I am under the hood in VMC.
Another one for SimToolKitPro here. Logs and maps your flights. Also has keeps a log of landings.
