I have the effect that in HSI in G1000 NXI the needles are flipping between green and magenta and no CDI switching between NAV and GPS in AP is working.

Seems like something is triggering the “Toggle GPS Drives Nav 1” command, which could be causing both issues.
You may have a key or button sticking.
You could try going into the Controls Options and see if you can trace what is causing it.

Got it, there was a button set in my throttle which cause this behaviour.
Problem is solved now.
