I am having the same issue as well especially on longer flights.
started getting this too… never had issues exiting the sim to desktop before.
I think I may have discovered something interesting here.
Do those with this problem also still have MSFS 2020 installed?
Today, I followed a tip to run BOTH sims at the same time to trigger a purchase made in 2020 to appear in 2024 (Piaggio P180 Avanti II - and it actually worked!) I noticed THIS TIME when I quit 2024, it ACTUALLY DID close properly (it was not still “running” in Steam and quit to desktop a lot faster).
I think I am on to something here but not sure what!
Can anyone else verify?
Perhaps if you ONLY have 2024 installed there is no problem, but if you have BOTH there is an issue. No idea why having run 2020 affects 2024.
Also I think lokokikng back, there were a FEW times that 2024 did not hang around in Steam after quitting - and those times PROBABLY coincided with having run 2020 (and closing it) in between running 2024 sessions. This could be a BIG CLUE?!

I have had this issue since the release of 2024. My mate has not had the issue at all.
One of the things I tried was that he uninstalled 2020 BEFORE he installed 2024.
So one of the things I tried was uninstalling 2024. Then uninstalling 2020, then reinstalling 2024. It did not make any difference.
What I found by leaving it alone is that normally it would take anywhere between 10-90mins to actually close down after shutting it down.
I had only 6 occasions where it actually quit immediately since release.
Now, having said all that. Since I updated to the beta3, it has closed immediately every time. So something seems to have changed somewhere.
My gut feeling is that due to the nature of the game being online in nature for some reason the servers are not picking everybody quitting and the time involved depends upon the server checking for activity from the user before forcing them off.
Something seemingly has changed with the beta3, at least as far as myself is concerned.
If you have updated to beta3 it maybe that you are now benefiting in the same way I am.
I never had it close immediately twice before but since the latest beta I have flown 10 times and all 10 have been immediate shutdowns.
I would monitor to see if you get the same.
I had this issue when I had the Nvidia app installed, uninstalled it and now MSFS 2024 closes as it should.
I used to have this before the first beta but not since then. MSFS2024 only here.
pretty annoying but bearable.
My Personal Comment & Observation
I believe (speculation) the last thing MSFS does before exiting is upload your current user data (logbook, etc.) to the cloud. Perhaps the problem here is MSFS is having difficulty doing that step. If so, it might be that there is no time-out in the code, so MSFS gets stuck in a holding pattern waiting for that step to complete.

In 99 times out of 100 this is caused by 3rd party addon running in the background. I have a bat file that kills all processes related to the game before I exit FS2024. The more addons you have the more likely you will experience this issue. FS2020 has always been affected by this, and it was never fixed so find a workaround because Asobo will never fix it in FS2024.
