I guess this problem is a classical one: the folder Microsoft.FlightSimulator_8wekyb3d8bbwe is no more present on my PC. Thank you very much for some comments on the few steps to achieve for solving this problem. Others folders of Official are OK (about 157 GB) of data.

I would go to Windows Apps & Features, and find Microsoft Flight Simulator.
In there, from advanced options, select repair.

Thank you for answering. A few months ago I solved this kind of problem by using ‘repair’. But now the only applications concerning MSFS are "SDK 0.17.0.0 , "Microsoft Flight Simulator SimConnect Client v10.0.61259.0 (146 Ko) and Microsoft Flight Simulator SimConnect Client v10.0.62615.0 (1.74 Mo).
In the Store two MSFS are mentionned (both purchased on August 2020): the first one is to be installed from the Xbox and the second one (premium de luxe) is to be completely installed again even if all files are already present.

PS: I just restated the PC to a restoration point of last week when everything was OK. In the Store the “Microsoft Flight Simulator Premium De luxe” is now correctly listed but with only the choice to reinstall the whole package. This MSFS is also listed in Apps&Features and the option repair is available. No change when activating this option: the MSFS folder in Packages is still missing.
Do the premium deluxe installation from the MSStore library.
Ensure the installer points to your current installation (or what is left of it).
It will (should?) only download and install the missing parts.

My starting point for MSFS was the boxed version. Now I use an iso file of the disc 1 to launch the game and all updates start from the Microsoft Store. The last WU (1.24.5.0) was achieved without any problem.
In fact I discovered the anomaly after the installation of the software “opentrack” (I don’t understand what could be the link but I’m not a specialist). To complete the information I have to say that just after the installation of opentrack the simulator AFS2 (under Steam) was also missing (no problem concerning P3Dv5 and XP11).
What are the installer point of MSFS and where are they ? As I wrote above I’m not a specialist.

I believe the installation for the boxed version should be here:
c:\Users\UserName\AppData\Local\Packages
What I mean by “ensure the installer points to” is, ensure you set the correct installation location when you run the installer

I found 2 files named flightsimulator.exe, both with a zero size. They are located in the folders
C:\Users.…\Local\Microsoft\WindowsApps and
C:\Users.…\Local\Microsoft\WindowsApps\Microsoft.FlightSimulator_8we…
They are not the expected location for an initial boxed version.
What can be done to correct this without having to install again the whole package being already present on the disc D ?

Yes, in a working sim they should be there, however, they need the exe.xml file ( and all the other missing files) and those are (or should be) found in your installation.
If you have some files still on the D Drive, and that is where you want to place the sim, ensure you point the installer to that D Drive location, then reinstall the sim.
The installer “should” (no guarantees!!) only install the missing files and rebuild the sim on D Drive.
If you can’t find the missing files in your system somewhere, I suspect you probably won’t be able to fix this with out taking the risk that there is a chance you may end up redownloading the sim.

Thank you. I will try to install by giving the same location on D:\ where 157 GB are already stored. I hope only a few files are missing. The problen is now with the installer and how it will understand the configuration.

PS : Another problem is that the installation is not proposed : I have 3 choices repair, initialize and uninstall. I tried repair and initialize without success. The consequence of the choice of uninstall will lead to install again the whole package and it’s what I try to avoid.
I have exactly the same problem, with no sign of resolving!
You havee to login as admistrator, and then select hidden file to be showed.

If you used the disc to originally install the sim, and then upgraded to the download premium plus, you will probably have to use the disc to start the reinstallation process.

My boxed version was the “Premium De Luxe” one. Then I had no need upgrading to “premium plus”. After this first intallation on D in August 2020 all updates were achieved without any problem with the disc 1 (iso) inserted (I was always requested to simulate this insertion when launching MSFS) and everything went fine until these last days when I was not using MSFS. I discovered the problem just after the installation of opentrack : nothing was done concerning MSFS.
It’s why it is very confusing.

PS A few days later
I had an answer from zendesk for installing the new version 1.24.7.0. I downloaded the installer in the store and I noticed the installed version was the older 1.24.5.0 !!!
For correcting this I was asked to update MSFS in the store, what I tried but I got the error 0x80073D02. A solution could be to end the application “Windows Shell Experience Host” and to run “Add-ApxPackage”.
The problem now is that the application to be ended is not present in the task manager.
What to do ?
