MSFS2020 has had the same issue for years.

Have you checked Out, whether this only happens when the cursor hovers over the undocked gauges?
Sounds a bit like Mouse hover over undocked Gauges disables all MSFS assigned controls

Which ist a known Bug since years which was reported also in MSFS2020 times via Zendesk.

Unfortunately just a few votes yet.

Only workaround at the moment seems to be to do the controller asignments externally via FSUIPC, AxisAndOhs, Mobiflight, SpadNext and such and ignore all the effort Asobo has spent into the rework of the controller asignment stuff.

I again reported the issue via Zendesk

• Yes, using Thrustmaster T16000M joystick. Move mouse to another screen (have 3 monitors set up) and joystick no longer functions.
