There has been a long standing issue with the save flight option not saving flight plans. See this bug logged thread for this particular issue. You may wish to vote in that thread.
I also see that this bug report mentions that when you reload the flight it has not returned your aircraft to the same autopilot state as when it was saved. This appears to be a separate additional issue.
