I can confirm the issue. I have seen those long freezes since AAU2 was released but the periodic and constant ones you describe started last week for me, after one of the latest Windows 11 23H2 patches. Indeed this happens with a vanilla installation where only Windows and MSFS exists (no addons, no marketplace nor other apps) and it happens worldwide everytime. I also tried game offline like you did and the issue still exists, so it´s clearly not network related. Latest Nvidia update for 4090 (12th Dec) happened before the Windows 11 update and the issue was not existing at that time, so I don´t think it´s caused by those drivers either. Indeed the GPU clock and memory utilization remain steady during the freezes.
I have also seen another periodic freezing patern. That one happens near ground level (below 1000ft): 1 longer freeze lasting around 1s is followed by 2 shorter freezes lasting less than 1s each. The pattern repeats every minute approx, when new scenery is being cached/loaded, and drops CPU usage close to 0%, since lorger freeze starts until the last shorter freeze finishes. The whole pattern (long + short freezes) lasts around 2s, what matches with that 2s gap you describe.
I never use rolling cache, so I don´t think this is caused by cache. It looks like a Windows 11 issue to me. I think MSFS main thread just reproduces the side effect of CPU being freezing in Windows.
Most likely yes. Some users are having serious performance issues and freezes with this new Windows 11 update in many games. At least this is what you can read on other forums. I personally didn´t have any till some days ago but updates are not proposed to all systems at the same time. I would say the cause-effect is quite clear as nothing else other than Windows was updated in my case. Problem is that everyone is out of office now so I wouldn´t expect hotfixes in short time, which leaves a terrible sceneario ahead for Christmas.
Possible it relate to weather ( surface winds ) and animation at the airports and periphal inputs,
So what i mean recalculation of input from different points against cfg of the airplane.
See if it gets worse if apply more rudder and oposite less and more ailerons use as differ the center point of these periphals/devices.
I don´t think it´s related to anything in game or any game features. I tested this with offline mode (using clear wather) and removed the USBs because I also thought about some peripherals I have as you suggest. The problem is still there. Indeed the whole simulation freezes. The only thing that still works while the simulation is frozen during the longer pauses is Azure text to speech. You can listen to ATC while anything else, including falling rain, simulation, instruments, etc is halted.
If you have music in you PC on the background or anything else running together with MSFS that keeps working normally during the freezes. That´s why I think the problem in this case is the handling on foreground applications in Windows, not anything dealing with game itself.
Unfortunatelly I didn´t note down which was the latest Windows KB that I installed after the problems started. I just remember I updated, launched game and started to see this new behaviour just after that I also remember it wasn´t the main 23H2 but one of the supporting/quality updates released after it.
Ok, it´s definitelly the CPU handing in Windows, not game, unless devs harcoded something exotic in the latest releases. I found the problem is the allocation of “P cores” on CPU, at least in the case of my i9-12900ks.
Setting CPU policy as follows completely removes those periodic freezes and brings back a steady and consistent CPU utlization, like the one we had in the older game versions and without drops to 0% CPU utilization:
Long threads: assign them always to “P cores”
Short threads: you can use “prefer E cores” or assign them always to “E cores”
Problem appears to be on long threads, which are the most demanding and the ones lasting more time active. Those are the ones game will use most of the time. Short threads could basically use any configuration but I don´t think it´s a good idea to force “P cores” there as they normally drive secondary tasks. In case you still want to use P cores there I think the best option would be to use “prefer P cores”, not forcing “P cores”.

Please note that game itself still produces some freezes (panning camera, loading cinematics, etc). Those are caused by game´s main thread in latest game versions, so they will be still there after this fix.
This looks like the problem I’ve been having the last few months.
The sim will freeze for like 4 seconds every 3 seconds or so continually. Even when pausing and navigating in the menus.
I can normally reproduce this issue, by loading in and out of an airport a few times. Or doing a flight right after I completed a long flight. However today was the first time it just started happening with my first flight and first load into and airport.
It certainly makes it impossible to land properly.
The only fix I know is to shutdown and restart the sim.
