I have tried a few times to create an IFR flight plan starting at parking xyz. Then save it and export to MSFS.
When I start MSFS the aircraft always ends up on the runway with engine running and NOT in the parking position.
Am I missing something?
After loading the flight plan, go to the airport and select a parking stall before pressing the Ready to Fly Button.

Which Ready to Fly button do you mean? The one in the world map or the one in the cinematic sequence?
Because, doing this in the world map deleted all my waypoints and just drew a straight line from depart to arrival. However, that was a VFR flight plan if this makes a difference.
Even if you created your flight plan in the MSFS planner with a start at a parking spot and save it, next time you load it, it will start you on the runway unless you specify a parking spot.
MSFS doesn’t support starting from a parking spot in their flight plans. It’s a limitation of the sim and has nothing to do with LNM or any 3rd party flight planning tools.
Make sure you select a parking spot from the dropdown menu though, if you select it from the map, it will reset the flightplan you’ve generated with LNM.
