The issue of these layer choices not being persisted across sessions has been occurring since before SU3 - see:

In MSFS 2020, we could see the actual live weather cloud coverage over the world map. It was very convenient to choose a place to fly based on weather condition. In MSFS 2024, only the home screen background map seem to show the clouds. As soon as you enter free flight mode, the clouds disappear and I see no option / layer that I can trigger to s
