I had this problem. There’s a fix. It resets your logs but it works:

I FOUND A FIX!! Apply to all aircraft working seems to be part of a general issue where some people’s connection to the cloud for certain things stops working. Maybe something is getting corrupted? Only happened to me when I installed on a second machine. Anyhow, not without drawbacks (logbook gets reset), but this did the trick, “apply to all” working and everything saving like it should now:
